They (partially) cleaned up this bridge and the nearby one that passes over Coxwell after complaint submitted a couple of years ago to the their web form and to an email address on the city's graffiti contact list, but a subsequent request was ignored. I know Toronto MLS has had meetings with their counterparts in different levels of government to attempt to encourage more cooperation, but I'm not sure what the outcome was. Not much, it appears, at least as far as vandalism on GO property.
GO (or whoever owns a vandalized bridge) is only responsible for graffiti at the rail deck level; wing walls, abutments, etc. at the road deck level or in pedestrian underpasses is the responsibility of the city's transportation department, who are generally pretty good about removing graffiti promptly, with some notable exceptions -- [cough] Bloor Viaduct [cough] [cough]
